For me, I've had a hard time getting DOSBox games working for either. I had to install 2 different DOSBox flatpaks, and use a CLI command (flakpak run org.of.dosbox -c conf1) to run them.
Given you've 64GB model, you seriously should consider getting at least a 256GB NVMe for about $40 - $50 and replacing your Deck's. (I'll give you a chance to replace the fan [from iFixit] if necessary as well.)
If not, you'll get to dive down the rabbit of getting more comfortable in the Desktop mode & the Konsole to support it.
Do an internet search of "flatpak-installation manpage". There's a simple example for sdcard due to the popularity. It will start to talk about where you can alter your flatpak installation paths. *IF* you 'flatpak install ...' to another location, you're bypassing those natural/configured paths and will have 'flatpak run org.pakname ..." from Konsole unless you set up .desktop shortcuts.
Another is to dive into the https://docs.flatpak.org latest as there's other flatpak commands & details.
As for where the Flatpaks you install will default to installing the game downloads, you'll likely need to spend some time with flatseal. BUT, that will not prevent a game from creating save files in your /home/deck/ (if allows by the flatpak or flatseal).
It comes down to the old adage, "time is money, money buys time". Do you want to learn more about Linux & Flatpaks - which you'll be managing regularly? OR, drop $50 for some storage upgrade, do the part swap, and not worry about it for quite some time - and get back to playing games.
Consider this, Valve pushes pre-made shader cache to /home/deck/.local/share/Steam/steamapps/ . Borderlands 3 weighs ~150GB and has a 9GB pre-made shader cache. You could install B3 to the SD Card and all your Deck's space would be used by shader cache, games saves, etc. Just some food for thought. The YTuber "Deck Ready" covers this and shows how to do it in two different videos 256GB then 1TB upgrade.

Fora sure, I have two microsd card, a Samsung select of 512gb and a Samsung Evo Plus of 128gb. In the internal storage I did not install anything, but remain only 22gb!
