What do base colors mean?
I would have assumed that they have something to do with reputation but Rookie Village is green, even though I betrayed them, and Malachite turned brown/orange-ish after I took a nap. I don't know what it really means.

From what I understood Green and Red come from your level of reputation amongst them - it might take a while to update in my experience.
You can also have orange-ish colors on a base meaning that there is a main quest objective/quest giver in there. Same for the blue, but this time it's for secondary quests.

I'm referring to the color shown in the screenshot below, which as you can see is not the main objective color. It eventually turned red after I took down two Ward members, during a mission with a scientist, and mostly everyone in Malachite refused to talk to me until I went to sleep, with a side objective about scientists vilifying me for some reason.

Still weird sometimes. STC Malachite turned red for me, after a main mission where I helped them defend...that makes no sense, especially as I was still with the ward at that time. Also they were not shooting me, only all very unfriendly and high prices.
