Sounds strange I know but walking into it helped me with timing.
Also if its doing it as soon as you enter the fight, I noticed it did that to me when I stood still to buff. So walk forward immediately and it might not do it first? When I figured out the walk into it method helped here too it became one of the more reliable attacks for me to perfect guard.
Also try picking up the P-organ pulse cell passive charge ability. It's useful for the second phase. You can wait out a recharge.
I still have no idea how to counter that charge though.
It's also possible to dodge to the side, so long as you've been building up the dodge in the P-Organ.
