Do I have to upgrade the current P-Organ Phase to get the next one?

I just unlocked Phase 3 but want the one for the Amulet capacity in Phase 2, will that still give me progress towards Phase 4?

I can confirm it moves towards the next phase regardless of where you put you quartz.

But do you still need to invest 6 quartz to get from stage 4 to 5, or can you just spend 4 more quartz in a lower tier?

This is true, my only play file is done with NG+ so I don't have any tiers without a couple of the abilities maxed on each, but for a good while I had upgrades in tier 6 with none in tier 5.

Confirming this is true. If you, say, unlock all four Phase 1 P-Organ upgrade, you get to unlock Phase 3.
You get way more powerful way faster by working on earlier ones first, until you start seeing higher value ones (like more amulet slots or more special grindstones).
