running should work most of the time, don't run in a straight line. use your grapple line to get yourself a burst of speed if you're not using the new boots that give you more dash (though without mods those are pretty lame and probably shouldn't rely on them anyway...). The main escape thing though is if you hit a slope, be sure to slide and you lose anything chasing you pretty fast.
On flat ground...you're back to grapple for a quick burst of speed.
Even if the Pals are set to aggressive they shouldn't attack NPCs outside of collateral AoE which I do believe will cause the NPC to flag you as hostile. If you can get away without triggering a wanted level they should eventually disengage. I don't recall the time frame, probably has more to do with loading out of the chunk.
The bigger problem is if the NPC flags you with a wanted level which will cause the Pal Police to endlessly spawn on you and for the life of me outside of having a flying pal and just heading to the stratosphere until they give up because they can't spawn to you.... to this day I still don't understand how you're supposed to clear the wanted level normally.
But yeah they should go neutral again.

For that specific scenario it sounds like you encountered a roaming/non NPC, it's more likely that if you can get away without netting a wanted level. it's more likely to me that you're probably far enough for the game to cull/despawn the NPC. If you encounter another roaming trader in the same spot it won't be aggressive towards you.
Edit: there is probably some method that involves breaking line of sight long enough but that's pretty hard with a hostile NPC that teleports to you every 10 seconds or so.
Earliest flying mount you can get is the Nightwing, Level 14-ish for the saddle and common even in early zones. A Celaray (coastlines) or Killamari (Caves) will serve as a better glider than any you can craft for a long time, even if you don't get into breeding for traits. Having both a flyer and a glider makes navigation in general a breeze and escaping from unwanted encounters simple.
Unless you go out of your way attacking villages or trespassing in wildlife sanctuaries, you'll never gain a wanted level and probably forget it's even a mechanic, like I did. If you do commit a crime you'll know because of the endless high-level solider spawns surrounding you. They only stop when you die, there is no other way to clear a wanted level and you won't have the chance to try much anyway.
The best place I've found to lose aggro / wanted levels is being on top of some sort of tower and crouching down so you're in cover and the enforcers can't see you - e.g. the big castle ruin at the beach is a good place for this.
