You no longer throw your Pal's sphere out, instead you just summon them beside you.
(Throwing Spheres to capture a wild Pal still works like always)
Personally, I barely have noticed it.
------
As for starting over, that's up to you.
I actually did start a 2nd playthrough tonight, mostly cause I wanted to try out the new randomizer they've added in this new update.
(Bear in mind, you can have more than one save/world)
I'm actually having a blast with it, as it's definitely forcing me to keep on my toes.
The starting area in mine now has Lv 10 Robinquill Terras around, and they're just as feisty as ever.
But I manged to sneak around, avoiding them. Built my first tools, and caught a Flopie as my first Pal.
(And later caught one of the newly introduce Pals (some kind of cute spider creature called Tarantiss))
The game does semi-scale them to the area (with option #2), although Alphas... you're on your own (the Lv 38 Mammorest at Beginner Hill got replaced with a Lv 59 new monster... scary)
It's like playing a whole new game, plus I get to see the new Pals early, without having to make it into the new area yet.
