To give you a serious answer: probably some form of matter to energy transmutation or teleportation.
The game doesn't really explain how the spheres work but we can kinda guess based on what else is possible to do with Pals.
To start you can stick them in the "Pal Compressor" (or whatever it was called) and somehow infuse them into their brethren.
You can also use some kind of magitech computer (the Pal Box) to store or retrieve them and their spheres.
It's also not physically possible for any Pal to fit inside a sphere, so the sphere has to be doing something to the Pal's physical body. I think its either sending it somewhere else or it's turning it into something else that can be stored in a much smaller space ie: energy or maybe data.
If what we send out of the sphere isn't the Pal's actual body, but rather a copy of some kind it would explain why they can come back after death. The respawn timer is likely some kind of safeguard, either because of the energy required or due to the strain it puts on the Pal's original body.
Given the amount of "Lost Technology" present on the islands it wouldn't surprise me if the Pals themselves were some sort of artificial life that the ancients created. As such other things like spheres and the Pal Box were made to work with them, thus allowing pals to be stored in ways that are impossible for normal animals. Pals can also subsist on any kind of food, regardless of if a similar animal would eat meat or plants, further separating them from natural life.
So how do you capture a Pal without throwing the sphere at them? By zapping them with a magic flashlight that turns them into an energy pattern that can then be reproduced at will via ancient tech no one understands.
Doesn't Nintendo have a patent on throwing a round shape to catch something?

I would say they cheating with making patents just to be able to shut down someone out of anger, but seeing that Nintendo has a bad history with Sony, its no wonder why they did the patent in the first place.
it's not like they invented any of this, other games (and real life) had capturing creatures well before pokemon.. i would say they could have used something other then spheres so it would be less compared to pokemon, but that's so minor and hardly worth a lawsuit.
maybe nintendo should go after the NBA for using balls too.. and also mario once played basketball, so real basketball is obviously copying them. (sarcasm of course)
