If I accidentally killed Traveling Merchant? Will he come back to my base

Yes. I killed him by accident. He came back.

All of the NPC will respawn. SO if you take out a Black Marketeer, they will return after a time. I think it's one real life hour, but I could be wrong on that.

Keep in mind that you gotta wait till the come back, the timing seems to fluctuate, sometimes they take much longer than usual

Travelling Merchant is more of an NPC type than an NPC. As in you can find multiple of them in the game and they respawn the same way Pals do.
All of the NPCs respawn, regardless of whether they're fixed position ones or event ones.
Catch one in a ball and he'll be back within a day or so.
