How do you even do a nail and pizza farm? How do you make sure your pal team is well fed during boss fights, like with legendaries? What are foods that don't spoil? How do I get more wheat for my flour of which is for mass producing cake? Can I get work slave tier 3 or is that not a thing? Why is every runner trait I see a level 2? Is there not a level 3? How does that work? I need answers.

Traits don't have levels. Those up and down arrows are supposed to be a sort-of "tier" for the skill. Nimble is one, Runner is two, Swift is three. Not all traits have direct tier-ups like this, but they are all labeled with a tier regardless. Also, before you ask, no, you cannot change the tier of a trait to make it better. It is what it is.

THANK YOU. I was losing sleep over how I could get a better version of this trait or smth. So glad to know breeding for traits isnt the most complicated thing in the world (as much as I thought it was)

Neither grow on farms. Nail ingredients can be mined. Pizza ingredients can be grown and produced by livestock. You need to be what, level 40+ to research an oven to make pizza. So:

With food. Right click on food in your inventory. Any food. Feed them, you nimrod.

I think that answers the above kwestchion, actually. Traits are locked at the 'levels' (more like values) that the developers ascribed to them. They no changee.

As of last I checked, cotton candy and honey, dropped by woolipop and beegarde, respectively (can produce these items when assigned to ranch) do not spoil. However, they provide very little nutrition.
If you don't like taking the time to feed your pals manually, unlock the feed bags in the ancient tech section of the tech tree. Both player and pals will automatically eat from any food placed int he food slots that open up on acquiring the feed bag.
