It won't heal any ailments they've acquired because of low San, but it'll help get their spirits back up in a snap.
However, the game is still bugged in a lot of ways and Pals will get stuck and unable to take these breaks. Pals working on Stone Pits and Lumber Farms will refuse to take breaks as well until they get upset. You'll need to manually check for these instances every time you return to your base and withdraw/place them back in the base to reset them. If their sanity is very low and they still refuse to take breaks in hot springs, you'll just need to dump them in the Palbox to gradually refill their sanity over the course of a few days.
In case anyone is trying to give their pals "choice of variety" by putting lots of different types of food in the box so they can select what they like, stop, you're actually just wasting food. Put the most important food (cheeseburger, e-deer stew, pizza) in slot-1 (the far left), and everything else from left-to-right sorted by San number. They always eat in that order.
