Report a translation problem
This is an issue with large pal's having massive hitbox colliders interacting with and conflicting with the game worlds 3d colliders. I suggested that pals be scaled down to a minimum size when within your base to alleviate that issue but many seemed to be against it, either out of ignorance of how the problem actually works or just stubborn about wanting super big pals.
I have no experienced this happening in the game world but I see it frequently during raids and I have to call-back and resummon my pals so they actually attack the enemy invaders.
The resources in general have static locations, so this will only be an issue for new players, you can also find coal and sulfur in mid-level dungeons long before you should have access to them in the overworld due to the requirements of having gear that protect you from cold or heat.
I have seen the mount glitch happen but never required me to restart the whole game, usually i have seen it more when using the mounted skill and reusing the skill seems to work to fix them for me.
Finding resources isnt that bad, and having a base to allow the workers to do it for you makes a huge difference, at worst you can put a pal box down to just teleport to and from where you need to mine. Late game it gets a bit easier with pal metal since you can use a crusher to make paldium fragments instead of having to mine like coal for refined metal.
