Building base completely on top of stone foundations
Will it cause issues or potentially fix pathfinding? Has anyone tried this?

i build my palbox on top of my stone house, pals can walk on stairs just fine and can go inside without getting stuck, though no promises lol.

It doesn't cause issues but it also doesn't fix pathfinding. It's mostly useful to have a totally flat area since buildings like the Breeding Farm are so ungodly large that even small dips in the ground will prevent placement.

you run into any issues with pals clipping into the foundations or getting stuck somewhere?

I prefer to use foundations. It also allows me to snap walls around the base because the wood spike and stone walls don't snap to foundations. I mainly did it so I could place large items like the breeding building.

If you are playing SP, suggest you change the setting that stops building decay outside your pal box circle.

They dont get stuck in my base. But i had to redo a few placements to avoid them going on top of a roof or something else.

If you see someone stuck on something tear the construct down and place it different.

The exception is when you need something that naturally spawns, such as an ore/coal base. You don't want foundations where the natural spawns occur, they will suppress the spawns.

Other than that, yes, having a fully paved base reduces pathing issues due to flat surfaces.

Yep i even made a pit for unlimited bullets in the foundations. Might actually be the best spot on the entire map i am using.

I am sure you guys can figure the spot out with these images :)
