It tells you quite directly in game that all structures that MUST be inside base limits will be destroyed, but everything else will stay.

No it only destroy base specific buildings.

So Pal statue, condenser, Pal hot tub, egg hatcher etc will get destroyed, but crafting tables, farms etc will stay.

Most structures will remain.

Any Structures that can only be built in a base area though will be destroyed.
I am not 100% sure which structures are setup like this but one I do know is that stature you can exchange souls to power up your Pals, and those green statures to power up your catching power.

That one needs to be in a base area or it cannot be built so that one will be destroyed if you destroy your Palbox.
There's others like it but I don't know which by memory.

Hopefully what they eventually do is allow you to just move things around your base without having to destroy/rebuild.
