They might need food or to recharge their SANS and if that's not the case, they might also be trying to complete other tasks even though you've bound them to the breeding farm. Only fix for the latter i've found is to complete those tasks, so they'll stop trying to do them or destroy whatever station or resource node it is that they're drawn too.
You could also try making a second farm with nothing but food and breeding farms.
Fact of the matter is, Pals you put into the breeding pen can randomly be unassigned for unknown reason, and trying to put them back into it usually resulty in the message telling you that there is no suitable assignment within the area, and that the pal is being set to automatic mode.
The only way I managed to fix that was trhrough reloading the game, or unnassigning both pals and just try again at a later point, which is a total bummer with higher rarity pals.
Staying within the base during the breeding process does seem to reduce the chance from this occuring, but even that seems at times random.
What helped for me was to put them back into the Palbox and leave them there for 30 to 60 seconds. The egg counter keeps going on where it was before if using the same Pal.
The feeder can be put outside and as long nothing else gets in the way to it, it works fine. When they eat or sleep the egg timer stops.
Raids can mess up it some because they help with the fight (unless the bell was used), same for a bad placed position for the Farm, because it can happen that they leave it (walk over the fence) and lose the work they should do.
