Eventually you'll unlock a tool that'll let you kill/harvest them for resources and/or a machine that'll let you sacrifice them to a single Pal to make it stronger. Otherwise, yeah you can just get rid of stuff you know you'll never want to play with or use in production at your bases.

I found a town where a vendor will buy them for some gold. Though I don't know if that's the best option.

You have two options to get rid of duplicates. Look at your ancient technology. Its like the 4th item down which is a like a huge fusion chamber. When you get that, you can fuse duplicates of the same species into the same monster species you are using. So if you have chicken dupes, they can only be fused to another chicken. This allows increased stats and leveled up passives. The other option is to make the butcher knife. You take the butcher knife out and press 4 on your keyboard. It'll give you the butcher option instead of the option to pet it. When you butcher, it'll give you the monster drops.

Butcher Knife + breeder = tons of farmed drops. Fusion chamber gives much stronger base pairs to breed for unique adapted versions of the Pals. Selling is only worth it if it is a high level or very highly fused and bred.
