After an overall positive response to this idea, they elected to make the Giant Mushroom and Amber Larva one-use only as a first step for re-working how permanent upgrades are used for new players in Core Keeper.
This change was made with improving the long-term balance of the game in mind and will also allow the devs to add more exciting and unique items to allow players to grow stronger further along in the game's development.
Hope this clears up some of the reasoning behind why this change was implemented for you Oddball :)
I'll leave it to you to find out how so as not to easily give the information to those who would abuse it without putting in at least a token amount of effort.
