Best Way to Farm Jungle Emeralds?
I got the 3 already from the challenge arena in the forest biome. Is there any easy way to farm more besides getting lucky from a vase etc?

the little crystal guys can drop a random type of emerald
its worth going around and collecting as much crystal spawner as you can find and just making a large automated farm for them

aside from that i think the wilderness hydra drops 2, but it requires 1 for the summoning item
the core commander has some random emerald drops aswell and it only costs money to summon him but depending on where you are in the game that might not be an option

Yea, that's kinda my problem atm. I need the one emerald to make the summon device for wilderness hydra. I will keep trying with the crystal guys, thanks!

Alien arena scenario in the crystal area near Azeos guarantees 2 drops if you can find it other than that it would be just breaking crystals and killing the little crystal dudes that charge at you until you get lucky make sure you are farming the crystal areas near Azeos you'll eventually get 1 took me about 3 hours

On the last area of the game there are many chests that contain crystals

The most reliable way to get the three gems is to kill the Hydra bosses repeatedly. They have a 100% drop rate of *two* of their respective gems. The spawners cost 1 gem each. So you are very slowly doubling your gems. I recommend never letting yourself completely run out so that you can always make the next spawner. Druidra will drop two Jungle Emeralds, Crydra will drop two Ocean Sapphires, and Pyrdra will drop two Desert Rubies. This is is a lot faster than killing stuff in The Shimmering Frontier. Urschleim also has a chance to drop any/all of the three gems, but it's not guaranteed so I would not count on it. This is one of the worst parts of progression right now I would say. I'm playing with two others and have killed each Hydra boss 20+ times so we can all upgrade various gear. I hope they increase the amount dropped or make other sources for these later. I feel like it's just encouraging people to not experiment with different gear and just upgrade the bare minimum, or stay at level 15 or so and just hope you're strong enough for all the bosses.

It took us too long to figure out the Hydra farming strat on our run and after we ran out of Sapphires I had to spend about an hour or two in The Shimmering Frontier running back and forth until we got a Sapphire. BTW it takes like 15-20 minutes for mobs in a given area to respawn once you kill them, and you have to be close enough for those chunks to be loaded for it to happens, so rather than staying in one area I would recommend going to new areas in The Shimmering Frontier constantly to run into ones you haven't killed yet, and then if enough time has passed you can circle back, but the spawning is so slow that areas you haven't been to in a while are gonna be best for farming drops. You can bring back some flooring to make a mob spawner for Mimites at your base, but again with the terrible spawn rate and drop rate of the gems you may never get any that way.

Some other notes: You need some of the Hydra Eyes from Druidra to craft the spawner for Crydra, and then some of the Hydra Eyes from Crydra for the Pyrdra spawner. In addition to that, after one of the soul-dropping bosses dies it takes 5+ minutes for the soul to despawn and for them to appear on the world again so you can re-fight them. Even alternating between two of the Hydra bosses often doesn't give enough time for the first you fought to respawn, so the best strat may be to just fight all three in a loop repeatedly, unless you have some better way to kill time in-between and only really need a lot of one or two of the gems. Also, their scanners are very expensive, at least in Mechanical Parts. I would recommend plotting out various points they move through on your map and then not re-making the scanners if you can. Also put some portals a few spots in their path. Once you've done that you can just teleport somewhere, move a bit away from the portal so it doesn't get broken, and try the summoning item. If it doesn't work in about 5 seconds and you don't hear a roar, pick it up and try a different spot. Leaving it placed until they come by does NOT seem to work, but if you didn't have an easy way to move spots you could instead break and place the spawner again every 30-60 seconds or so in hopes they were close enough for it to trigger eventually.

You might already know this but I'll add this in too, all gear you want to get to level 19 will need all three gems per piece if it's level 15 or lower when you get it. Basically each gem is tied to a specific upgrade level, so the only way to not need them all is if you got something like Ninja Gear that came at level 17 and I believe only needs the Desert Ruby of the three. You may also want to set aside some for the Legendary weapons as 3/4 of them do not come at the max level. Lanterns can only have up to +8 glow so any upgrades after they have that much glow will only raise their other stats, so keep that in mind when picking a lantern. Orb Lantern can continue having Mining Damage increased, for example.

explore the crystal area
i found a scene room there with a chest that has 3
you'll know when you find it, its filled with radiation crystals going in a spiral pattern with a chesti n the middle

then you can nonstop produce these with the hydra boss after you get enough to make the first one

this is why i didnt bother leveling anything past the point of needing just bars.. well except for the straw hat

I will add in one more thing I learned today. The "final" boss drops a TON of the gems. After 3 fights we had about a dozen of each. It also can be resummoned faster and cheaper than the Hydra bosses. Not that you'll need gems as much at that point since it's the very end of the game, but if you want to upgrade a bunch more stuff later it's probably better to farm that boss than bother with the Hydra bosses at that point. I don't think he was significantly harder to beat than Pyrdra either.
