how to remove water block or apply earth on it?

Use your shovel to dig up ground of some kind and then place it where the water is. Alternatively use bridges.

To be clear it can't be a 'floor' (like what you craft at the workbench), those require ground to place but stuff like dirt and stone can be placed into water or empty space.
