LDW's games aren't meant to be played in overly long sessions. You're just supposed to monitor their progress regularly.
In fact, it's very inefficient to run the game this way because your villagers are aging out and dying quicker but producing resources at the same rate. To make the most of 2x speed, you need to close the game and let it run. Put it back on 1x speed if you keep it open for a while.
