I also have the same problem and still haven't found anything.
On the other hand, I also recently had some controller problems on other games, Disgaea 5 and 7, even though I was able to play D5 for hundred of hours just fine. I wonder if a recent Steam or Windows update could be the cause.
Nope. In the meantime, I changed PC, so now everything's fine. I had a theory about how maybe the game mistook the Xbox controller for a PS4 one and used the PS's keybindings on the Xbox one, but that's a just theory. It's not the craziest thing that happened to me with those things though.
Back in 2000 and something, the rumble function on the Xbox 360 controller would make my pc litterally froze, while the sound, or rather the note playing at that time would keep playing indefinitely in the background, and I had to unplug it each time it happened. It occured with multiple games, like Kingdoms of Amalur, Castle Crashers or Sine Mora and it took me maybe 2 or 3 years to understood it was all because of that damn rumble function.
