Estate Inventory (Security Room Terminal) quirk
I've been noticing that sometimes I have a second column in my estate inventory that says, "1 Trunk 1 Apple", particularly on days when I have an experiment ongoing that requires me to eat apples, but it could very easily just be a particular room that has a secret I haven't discovered.

The thing is, this shows up like this even if the left column includes "3 Fruit" and "2 Trunks", of which I could only account for 2 trunks in the entrance. And there were 4 oranges in the room Chamber of Mirrors I never bothered with, which is odd because I thought those items were in fact counted?? And I ate every apple I ever saw, as soon as the experiment started in the first three rooms, and with no apples spread from the

On other days I would have 3 Trunks and had to guess that one was the unlockable curse trunk in the Shrine but on this run the outer room was not even drafted yet (and when it was, it was something else). Half-uncertain whether it even counts the outer room.

Any ideas what this extra apple is from?

Did you have a classroom?
Yep. Definitely ate the apple there though. Is there a second apple or hidden trunk in classroom?

Every classroom has an apple, the secret garden spreads fruit which can include apples, the Pantry can have one, and most bedrooms have the option of spawning with one. The Locker Room will usually have several in it's lockers, but those won't show up unless the locker in question has been opened. Trunks I'm less sure on, but I've usually seen them appear regularly in greenrooms, bedrooms, and specific blue rooms like the Den and Attic.

The Security Terminal will only show visible resources and never anything contained within something else. Thus if you have to solve a puzzle to open a cache or use a key to open a trunk, those contents won't show up until you've done so. The only tentative exception to this is Chamber of Mirrors, because it's a really weird room to begin with.

I am currently puzzling over the same quirk! I think I have narrowed it down to when I draft a Planetarium .

I love all the new things the house keeps presenting me with

Yeah, I also did have a Planetarium, including its upgrades but again, as with the other cases, I had already consumed those apples and opened those trunks.

I'll have to test again if these numbers appear before/after drafting that room in case it's a bug that the numbers stay there.

I think that's because the contents don't exist until you open a trunk. They are only generated at the time of opening. That's why you never find the Keycard or the Car Keys in a trunk when you already have them in your inventory. (If the contents were generated earlier, you could get duplicate items.)
