New to the game and was wondering what is considered the best way to spend gems?

Permanent upgrades you care about first
I dont worry about maxing them. I have 2.75 pages of the smelter upgraded and 2 lab slots upgraded for example. First 4 kitchen upgrades, 4/8 of the divinity upgrades. 0 prayer slot upgrades. all but 2 of the card presets unlocked.

I'd also suggest once you've gotten what you want from killroy (world 2 skull in town if unlocked) I spend my skulls on arcade balls for the hopes of scoring gems. Most of the time I get ~600 balls and ~600-1k gems. This will depend heavily on unlocking the later tier class upgrades and how many killroy upgrades you have. I dont want a ton of time on my killroy so it doesnt take forever, tons of respawn rate and skull drop increase.
Daily/world bosses, Colosseum, quests, events all give a lot too.

Check the temp store after updates, there's usually one thing on sale for 1 gem a pop.
