For three pets, you'll need to pick up the Zoo Necklace (from the cheese slot machine) and the Zoo Ring (equipment pickup from the tower, so you'll get it sooner or later).
Alternatively, remember that like every other part of this game there's a LOT of waiting around. So if you're sitting there waiting for things to happen you might want to use Penguino instead of one of those and make trading for more cheese a little easier. Loosing in the tower, or taking longer to complete it, just means picking up more equipment and getting more damage anyway.
Avoid the pets that add health or reduce damage taken. As with the upgrades, go for raw damage!
The owl helps make heavier leaves.
The spider helps you survive hits in a way that scales.
Other pet bonuses don't seem to scale very well past he very early floors. If you don't want to be more survivable so that you cycle the bosses (and so gold tokens) faster, then drop the spider for whatever you like.
