Why does upgrading buildings lower CPS?
Why does upgrading buildings with sugar lumps lower CPS?
And for that matter, what does upgrading do exactly?

You propably have the prestige upgrade sugar baking which increases your cps by 1% for each unspent sugar lump.

Levelling up a building increases its CPS by 1% per level and may have other benefits depending on the building, i.e. unlocking a minigame for farms, wizard towers, banks and temples.

Sugar Baking increases all of your dps by 1% so even the cheapest purchase increasing a single buildings dps by 1% for 1 sugar lump will always reduce your overall dps (and it gets worse as the cost for upgrades increases), UNTIL you have 100 sugar lumps banked, which is the cap for Sugar Baking, so then you can spend sugar lumps for building upgrades while gaining dps (by spending down to 100 lumps banked).

Unlocking the minigames tends to be a priority over increasing your base dps though, as they usually have effects many times greater than the costs (depends how you use them).

I still don't understand why my cps go down when i upgrade one building

Because you have less sugar lumps after you upgrade. The cps increase from a building upgrade will always be less than 1% total cps, no matter the building. The cps loss will be at least 1% (if you upgrade from level 0 to level 1), or more, depending on the level/amount of sugar lumps spent.

There is a heavenly upgrade that increases your CPS by 1% per unspent sugar lump. When you upgrade a building, you are spending 1 (at least, and after the first upgrade more) sugar lump to upgrade that buildings CPS by 1%. This means that 1 sugar lump, unspent, boosts your overall CPS by 1 percent. 1 sugar lump spent can, at most, increase your CPS (by increasing building CPS individually) by at MOST 1% for only that building, which is going to be less than 1 percent overall.

In other words, until you hit the cap of 100 unspent sugar lumps (100% cps boost) spending lumps will always decrease your total CPS.

I think thats why the guides mostly recommend spending sugar lumps to unlock the minigames, then max the farm plots, then save for 100 unspent, then gradually upgrade other stuff to cap (always staying > 100 unspent)
