Settings>Controllers> General Controller settings. Un-check everything.
Also, before you load a game, you can access General Controller settings, and you can see if your controller is working or not. You can un-check everything, and your controller should be registering.
When I do this and launch the game (without Big Picture mode), the "Controller" option in the game's settings is still greyed out. It's the same if the boxes are ticked. I'm not sure what I'm doing wrong, maybe it's the Bluetooth support that doesn't let the game detect a controller is in use? I assume wired is the only method that works? If so, meh.
All my controllers are wireless. You shouldn’t be in big picture mode at all. If you are then you get configs loaded and Steam takes control of the controller. Turn all of that off in Big Picture. Also, if you have a fake PS4 controller, that could be your issue, but I doubt it. Turn off all controller support in Big Picture, then access the controller settings at the desktop level, and turn them all off, and see if that works. If not then turn on PS support from settings, not Big Picture. If it doesn’t work at that point then your Bluetooth adapter or something else is your issue.
If you see a config loaded from Steam, then Big Picture still has control of your controller.
That worked for me.
