It's actually backwards. We did get the 'Default Game'. There were three Nocturnes. One was plain vanilla SMT 3: Nocturne (Reasons), one was Maniax (Dante/Fiends/Kalpas, this is the localized one released with 'SMT : Nocturne' in the West), and one was Chronicles (Dante replaced with Raidou to promote Devil Summoner titles).
They probably would have released Chronicles as the default, but Korea really hates Imperial Japan related anything, and Raidou's outfit is heavily based on those uniforms. So to be able to release it there, they released the original Vanilla Nocturne and offered Chronicles as free DLC versions to applicable countries (Korea got Maniax for free instead).
As for why you have to shell out extra money for Dante, it's probably Capcom licensing at play.
Wouldn't it've been easier to just throw all the content in and leave the two characters excluded, so if you want them you can get them and if not, you can leave them? I mean, if you exclude the two characters, both versions remain the same no?
no, the 2 characters hold a menorah for the 4th kalpa. you can't remove them and keep the other fiends.
Funny thing is that the ISOs betwixt Chronicles/Maniax are actually nearly identical. Both Dante and Raidou fulfill the same exact function in the game, just different dialogue/skin/names. The only key difference (Beyond the macca money game) used to be that Raidou got Pierce and Dante didn't, but that was due to Chronicles being released later than Maniax.
However, no, they can't simply be 'removed' from the game. They occupy two boss slots to themselves, offer up a Menorah, and a Compendium slot. They are important elements of their respective versions. It's a matter that likely wasn't in the full control of Atlus due to external issues (Again, I point to Korea's sensitivity about Imperial Japan and Capcom licensing for Dante).
Dante does get pierce, it's just not called pierce. it's called son's oath
In HD Remaster, yes. In the original Maniax Nocturne, he did not. They changed his skills to include it in the Remaster to equalize him with Raidou.

And this is what happens when you force an extra to the point of giving it a boss fight on a optional dungeon instead of giving him his own arena/area i guess. Now they are forced to either add everything or remove everything because some idiots can't stop crying.
They were always intended to be part of the Amala content, it would be strange to take them out but leave the dungeon.
I mean, if you want to add some extra characters for X reason, the normal thing is give them their own arena/dungeon, so in case something like the Raidou korean hate happens, you can give the entire content excluding it without affecting the rest of the extras. If you put it inside a bunch of content instead of giving him his own package, if something happens you are forced to remove all the content instead of only that small package. It's a good idea adding those characters as bosses, but making them mandatory for another huge piece of content sooner will be unproductive at long term if something happens.
And, in case you want to add them as a boss for that dungeon, you can always add an extra floor that it will only add content but will not affect the rest of the dungeon in case that floor doesn't exist. There are a lot of better options than "Remove everything".
