Since I have only played each update in order from launch, I had no experience as you describe. I am guessing that the game is not single tasking-friendly for those folks who want to complete one quest before moving on to the next. There are also a lot of natural holds built into the quests where you may have to wait several days for that particular quest to move forward.
Using time travel techniques will usually screw things up for you and you can soft-lock yourself out of any progression. Unless you just enjoy chilling and doing the daily tasks (fishing, farming, mining, and gathering) this is not a great game for obsessive play.
As always, this is still EA, so if you believe the game bugged out on you, report it to Gameloft.
