Are you supposed to water tomatoes twice?
Haven't gotten too far with many crops but I've noticed that tomatoes are the only ones I have to wait longer than when they say they're supposed to be done (25 mins) and I have to water again in between waiting for them to grow? Is the second watering a bug or is that supposed to happen?

Yes it is normal to water tomatoes twice. You'll want to water them half way through, typically.

Some crops need to be watered 4 times, IIRC.

If you plant crops in the region they are also sold, none of them needs to be watered 4 times. Canola, potatos and cotton all require 3 times of watering. If you plant them anywhere else they might need additional watering as the grow time is increased by a certain factor.

So when they need to be watered again, does the timer start over or does it just continue where it left off?

Each plants water meter is half of their growth cycle, so you need to water them to start, and once more when they get dry. If you water them right when it allows, you'll have to water a 3rd or 4th time too.

I have noticed tomatoes have to be watered twice. They wilt after the first watering. Other things are ready to pick.

It continues from where it left off. You can't water them again until they're dry again (technically, you can, but it won't do anything), so the opposite would have made no sense since the crops would just never grow.

That's why I don't grow other crops except Okra anymore because that's the best crop for me than me keeping to remember to water everything. You can tell on the map which crops needs water again. I got frustrated at crops even in their own area needing more than 1 water.

Yes the map shows thirsty plants.

Where a red teardrop shape is on the map, is a thirsty plant.
