Just build the manor house and towers and gates and walls all at once. let it finish, then save, and it should work without the glitches, that happen while under construction and saving / loading.
Your supposed to place your manor house on your highest point in your region, as this is the place your lord stays at, and once the keep upgrade is working then the castle, it will be the final defensive location for your villagers, if your village / town / city is under attack.
The current "work around" for having to rebuild everything is to "grab" each constructed building and jiggle it around, let it snap back to it's original location and then your'll ONLY need to have the new constructs materials.
