the percentage next to the crops is how much of the fertility of the field it is using.
so in your screenshot the wheat takes 46% of the fertility of the field, leaving 54% that means you can do another cycle of wheat taking another 46%. leaving 8% not enough for anything, so that means you can grow wheat 2 times, and then you need a fallow field to get back to 100% field fertility.
i think the fertility in the overlay with the different colors, just changes slightly which crops are most efficient to grow in that area.
in your screenshot the barley only takes 22% of the fields fertility, but if you placed it somewhere else, it might be less efficient then only 22%
