Restart / reload the game can fix small bugs like this.
EDIT:
After playing for 5-10 minuets, the orchards are back to normal fully grown size on my save.
Sounds strange, pay attention around September as that is when apples are harvested.
Also somthing to keep in mind is that your citizens might be peddling at a market place instead of harvesting, try disabling the market place on your orchards to see if that helps.
Party Elite noticed a similar problem during his play through and concluded that orchards were not working yet. But I thought the problem had been sorted.
