You haven't ticked "early harvest" by chance?
What I've found is that the crop has to be harvested in september, yet the crop rotation mechanic only switches years in october, not after the completion of a harvest phase. This means farmhands can plough and reseed a field in late september, only to then lose that crop.
Also yes, I've had it where I needed to repeat everything yet again in the spring, and I've had it where the crop grows through to next autumn. There are winter grain crop variants out there, including ones that would've been available in the time period relevant to Manor Lords. None of that is simulated in game yet. Not even FS22 gets that right though.
