As in, rocks laying around on the ground.
Why is this a problem though? You don't need that much stone.
Perhaps in order to sell it on, which is all stone is good for after the few buildings currently demanding it are constructed and in working order. Stone quarries were highly profitable in the Medieval era. There is a reason the free mason secret society took their name from the historic occupation that used to pre-carve slabs in transit from quarry to town. It was a lucrative trade if one could get it right.
I'm not best pleased. Due to not being precise about the nature of deep mining, it's fair to assume that the tech applies to all rich mineral deposits. I've just blown two points reaching a tech I cannot respec in a district best suited for agriculture, on a no game or wild berries run.
It's no great loss though, as I'm thriving regardless of the wasted development. I don't see much point in playing on my current save much beyond getting to small town though, which isn't much fun as I'd had amazing success in beating the baron to the bandits and farming enough influence to take two neutrals on the board before he got his first.

Sad? It's hardly 'sad'. Maybe inconvenient to some. But sad? No.
Well, if you have endless stone you can sell it :)
They last longer than the existing Rich Deposit, but not forever.
