Only rich mining deposits so still only clay and iron

Gathering stone is not "mining". It's pretty clear in the build menu. (field stone deposits).
As in, rocks laying around on the ground.

Why is this a problem though? You don't need that much stone.

Perhaps in order to sell it on, which is all stone is good for after the few buildings currently demanding it are constructed and in working order. Stone quarries were highly profitable in the Medieval era. There is a reason the free mason secret society took their name from the historic occupation that used to pre-carve slabs in transit from quarry to town. It was a lucrative trade if one could get it right.

I'm not best pleased. Due to not being precise about the nature of deep mining, it's fair to assume that the tech applies to all rich mineral deposits. I've just blown two points reaching a tech I cannot respec in a district best suited for agriculture, on a no game or wild berries run.

It's no great loss though, as I'm thriving regardless of the wasted development. I don't see much point in playing on my current save much beyond getting to small town though, which isn't much fun as I'd had amazing success in beating the baron to the bandits and farming enough influence to take two neutrals on the board before he got his first.

you need stone for storages and granaries, and you need WAY more of them than you think you do to keep goods flowing

What do you mean? You most certainly can mine clay.

Deep mining works for rich deposits of clay, iron and salt. Stone cannot be mined (yet), only gathered on the surface by a stonecutter. So even rich stone deposits can run out of resources eventually.

They could have quarries to extend stone production. These could also be the source for stone blocks for castle and cathedral building. Make them cost a dev point.

They last longer than the existing Rich Deposit, but not forever.
