Report a translation problem
When playing the game, alt-tab and open Task manager with Ctrl-Shift-Esc. Then right-click the game's process (might have to click show details or something like that) and click Set affinity. Clear all CPU cores except one, I chose "CPU 0". Not sure if this setting saves when you restart the game, but it's just a few clicks anyway.
This makes the game use only one processor core and it seems to fix glitchy springboard behaviour as well as allow high framerates.

The issue is not having bad performance, it's having "too much" performance. This game was made when single-core processors were very much popular so it using more cores can confuse the game engine.
You have to disable all but one processor core for the PoP exe file while it's running.
Alt-tab to desktop, press ctrl-shift-esc to open task manager, find the game on the list, right-click it and click "Go to details". Then right-click the game again and click "Set affinity". Uncheck every single checkbox except the one next to CPU 0 - that will force the game to run on only one core. Should fix the problem.
Don't worry - this will only disable the cores for the game while the game is running, it won't affect how your computer works otherwise. I'm also fairly certain it resets when you restart the game.

Thank you for breaking this down and going into so much detail here. Prince of Persia: The Two Thrones is an older title, and this can sometimes cause issues when running on newer hardware.

There's an option in nVidia Control Panel, it's under Manage 3D Settings, Program Settings, Max Frame Rate.
There is a problem with the sync and FPS in the game when playing the game on a modern system, or running the game on FPS exceeding 30.
There are certain points in the game as described with the springboard where capping your frame rate to 30FPS will stop any input lag or lag on screen and allow you to progress.
To prevent any issues with screen tearing, input lag or frame jumping and synch issues, please try capping your frame rates using the following steps >
- First, look for a Vsync option in the games menu and enable this, if this option is available.
- Second, enable Vsync in your GPU software, too >
For Nvidia graphics cards > open the Nvidia control panel > Manage 3D settings > Global Settings > Vsync > Force On
For AMD graphics cards > open the AMD Catalyst control centre > Gaming > 3D Application Settings > Wait for vertical refresh > Always On
- Finally, you can set a custom frame cap for each game, in your Nvidia/AMD programs too > Add your game from the dropdown list within the GPU software, find the frame cap setting to 30, then save.
Test each FPS value, lowering the cap each time, until you find the frame rate cap that works best for the game.
As previously suggested, also lowering your CPU cores in Windows msinfo boot tab can sometimes help with issues a modern system may have running an older game.

Thanks @Elthrael for posting the issue, I was madly looking through walkthroughs and comparing if I made any mistakes.
Thanks @Ubi Milky it worked, I guess limiting the CPU's and FPS made the game slower and little more difficult just like the old days.

I tried the solution of limiting the CPU cores to one, but that did not work for me. Instead limiting the Max FPS solved the issue. Thank you Elthrael for your inputs.
Indeed, limiting your FPS to 60 frequently fixes issues with older games. Some processes in these games are timed using frames, so when there are too many frames, some processes advance too quickly and get unsynced with the rest of the game, leading to odd physics.
