- have you finished Eugene's questline? It involves a fight with an archangel at the end, which I believe does not count towards the archangels that progress Morgante's questline. Maybe you have to defeat all base-game archangels for second phase Morgante to appear.
- have you finished the "Take me On" questline (the one where you go around and beat every ranger captain)? Cassette beasts wiki (https://wiki.cassettebeasts.com/wiki/Morgante) mentions that she can be fought second time in the "post-game", with post-game referring to few different states, one of which is "completed Take me On questline and unlocked the Ranger Noticeboard".
- it is possible both of these must be completed for Morgante to appear
- there is of course also a possibility this is a bug
When I played through the game, I first finished every main questline and only after that went and defeated Aleph and for me, second Morgante appears as expected, so maybe her second fight is somehow tied to completing some of the base-game questlines. But, once again, I haven't found anything supporting this on the wiki, so it is purely speculative.
It's not specifically Eugene's questline that doesn't count, it's the fact that the quest asks you to defeat a specific number of Archangels and there are more available Archangels than that. Every character questline except Barkley's ends in an Archangel fight, and Viola's in particular is infamously buggy.
