There are plenty of great YouTube videos on how to make sure your controller is properly set to your type, so hopefully you'll be able to get this going in no time!
When I disable Steam input, it displays correct layout, but controller doesn't work with Bluetooth (but this same setting works with cabled).
Also there is some Steam issue going on, when in pig picture controller settings for this game, when you choose "Cassette Beasts: Gamepad" layout, you get error:
"RaiseJSException: Method call failed: Input.GetConfigForAppAndController call had invalid argument (arg 0): double_value: nan"
I'm convinced though that Bluetooth not working properly with icons is something devs of this game didn't do right somehow. Maybe it's a Godot issue or something. I rarely have these issues in other games. Or maybe it's a complicated issue, and would take too much work to replace icons in in-game settings, but maybe not.
I have a similar problem with bluetooth not working but wired working with my Ps4 controller and steam controller input turned off.
It works and shows ps4 buttons with wired but does not work with bluetooth yet odly still shows the ps4 buttons so i am guessing its recognizing the controller but the controls are not mapped with bluetooth. Just an uninformed guess though.
If I disable steam input, it shows the ps4 buttons, but they're greyed out and the game doesn't accept any input. This is true while wired in.

I don't know if this will work for everyone, I've managed to reliably get it to work for myself but it's a bit convoluted.
First off, I'm using a docked steam deck. I had to plug in the PS controller wired, which for me puts it into the second controller slot. Go into the steam menu, switch it to the first slot (I had to actually put the steam deck to sleep with the game running and then turn it back on with the controller already plugged in before it let me open the steam menu with the controller), and then the controller will work, but may show Xbox icons still (first time it automatically switch to PS, second time it remained Xbox). Then I unplugged the controller from the usb and reconnected via Bluetooth, and Cassette Beasts in-game controller connect prompt appeared and swapped everything to PS icons and allowed me to use a PS controller wirelessly.
It's a bit of a headache, but it worked for me. It may be docked steam deck specific fix tho 😐
