I have not got this to work either. My understanding of how it is supposed to work makes it useless because you an find better weapons in dungeons. Armor you can craft and enchant then you can not seem to improve it via refining as I could never get that to work either. I believe it is bugged and/or needs a major overhaul.

How REFINERY works. (taken directly from discord #help channel)

"There are two types, refinery and skilled refinery, both having subtle yet important differences.

There are 3 chests on each of them. Far left chest will have 4 slots which is used for weapon fodder. Middle chest is for refining stones which changes based on the facility used. 4 for base refinery, 5 for skilled. The last chest is for the weapon you want to refine and only have the 1 slot.

Weapons in the first chest are required to be the same weapon as the one placed in the third chest. These will be consumed along with refining stones in the middle chest and in turn enhance the weapon placed in the third chest. Each time you enhance using a weapon, it'll go up +1 (or more if you use refined weapons instead.). You can find the refinement limit of the weapon stated in the third chest once you place your weapon into it. Some go up to +99(99), some up to kai+20(120), and others to kai+99 (199).

If you cannot place the weapon into the chest, it cannot be refined.

Refinement stones come in 5 types, two of which are crafted and latter 3 being dropped by boss enemies or obtained via quests/reward bags.

Craftable
refining stone fragment
low grade refining stone

Boss Drops/Delivery Quest/Elite Reward Bags
mid grade refining stone
high grade refining stone
highest grade refining stone

The normal refinery can only use up to low grade refining stones. However the upgraded refinery can use all 5. Accumulating bulk amounts of each of them can be very helpful as you refine more weapons. And as you refine, you'll find yourself having to change to different tiers of refining stones. Each tier only corresponds to so many refinements as stated in the middle chests' interface.

If you find difficulties refining, you may have to change to a different tier of refining stone as not all weapons follow the same curve. Easiest way to do it is to have all 5 tiers in the inventory of a skilled refinery. It'll take whatever it needs to finish without hassle."

I think the confusion here is that you MUST have fodder weapons of the same type in the refining station for this to work. So, if you want to refine an iron sword to +3 then you need 3 iron swords in the material weapon chest of the refining station.
