Really enjoyed my time with the remake of 3 that just came out last month.
The story from VIII is a little deeper with some mystery around it. The story building was gradual revealing things little by little leaving you wandering.
On XI everything on the story seems to be mostly set in with only a few plot twists on it.
The UI of XI is better and had a separate equip screen while on VIII you had to equip from the inventory screen and you had to move more item between the inventory and the storage bag... It was annoying. BTW I'm talking about the PS2 version as I had never touched the 3DS version.
(Edit) Now that I think about it the inventory of DQVIII will remind you of the ones used on other Level 5 RPGs like the Dark Cloud games and Rogue Galaxy. I knew something felt familiar when I played it.
