For the purposes of avoiding problems, I don't think there would be a difference between subscription options and 60 day game time option. The problem isn't with subscription, but with some SWTOR accounts having trouble linking with Steam account. When this happens the payment might go through, but this information doesn't get to SWTOR server, so the account remains f2p or preferred. Only way to get it fixed is calling SWTOR support and doing what they say. For some people it's as easy as logging into EA account and changing password. Other people have to do other things. Only support can look at the account details and say what's wrong.
If you are hesitant, you can always do things through the official site: swtor.com. Paying through Steam is just convenience. You can login with your SWTOR account on the official site to subscribe or buy 60 days. You can also buy game time codes from Amazon and enter them in your account on that site.
