You must make sure the unit is group placed and on free fire command. If not sometime it jumps back to weapons tight.
Another thing is the radar for the ships. You can enable the radar for the vessel in the mission editor to make sure that they start the mission with their radars on. This will help them locate targets faster. Check the engagement range as well. If you are starting a game with the units very far away, you can place aircraft with their radars on at a high altitude to help. Look for the P-42RLDN
Another thing you might rarely encounter is minimum range. If they are too close they probably aren't firing missile at minimum range, but usually if they're that close they'll shoot with their deck guns.
