Most ships can't resupply weapons at sea. That kind of capability is just now starting to get traction with VLS equipped ships.
Ships currently don't consume fuel, which the primary resource that is resupplied at sea. The next one being supplies for the crew.
Carriers definitely do take on stores for planes, but you mentioned not going that route. So really you are left with fuel.
When you think about fuel in the common scenarios, generally ships would not need resupply to conduct them. Could you design a scenario that would, sure but you can could simulate resupply by applying some mission editor options (keep ships on station for X time and the similar).
Resupplying a ship is going to take a while, it doesn't really fit the scope of single missions in Sea Power (and really not something that should be done when contact with the enemy would be likely).
That will likely to change for the campaign.

Again this capability does not exist in the game timeframe's. There is a reason for decades the conversation about designing ships was around magazine depth.
So no the devs do not need to waste time on this, and without some hard coding I doubt modders can either.
Being able to customize the loadout though I think could be great for the mission editor. The Mk41 VLS definitely has the ability, not many other navies do during this time.

This is on USS Ticonderoga CG-47, you can see both the sliding pad-eye, "missile dolly" on the deck (it would have been shipped over in the dolly, which would have to be sent back to the resupply ship empty) and the strike-down crane coming up out of the missile magazine.

Some info about FAST and STREAM for RIM-8 Talos on the Oklahoma City.
Even with the Mk 41 it was originally intended to have UNREP capability (early ships had the strike-down crane which is why the had 61 cells vs 64) but after testing (AFAIK the test was a "success" in terms of they actually did reload a cell with a new missile while underway) it was proven to be impractical under most conditions.
