I'm not on dev branch (if I am I don't know about it, that is). I'm still on the normal site, no portals yet.
It's very frustrating.
So, in my games at least, if I want to clear a ship, I have to make sure to do it BEFORE I save and quit the game. That's just playing on my own, mind you, not co-op.
I found that to be the case for myself. If I quit/reload then the mazes may change on me, but I can still find some old flares I had marked corridors with. Anyway, if I am going to portal and clear a wreck I try to make sure I clear the entire thing before I quit the game. Saving the game without exiting doesn't seem to make the maze shift. It only shifts if you exit and load.
It was happening to me even if I didn't save and quit. I suspect some of the wrecks to be more susceptible than others. Either way, they should never change once you enter them it.
