So yes, once you have emptied a crate it is no use to you (unless it's a good place to keep things). you can disassemble it and get whatever it's made of.

Technically not true, provided the correct materials are in range any autocrafter should and will.
If you just drop them on the ground, they can despawn if you log out, I have had it happen.

Edit2: Please explain where the crafted things (re-)spawn, if no in the crafter, after you took them out.
Edit3: Why should one "actively" provide ingredients if this can be done, in a more convenient, passive way, via automation?
