Have you tried deconstructing and reconstructing the affected items? I've never heard of anyone having this problem before, and I certainly don't have it now. But I know of at least one instance where a change or fix was made to something where deconstructing and reconstructing fixed it.
If not, it should take two or three minutes for honey to appear.

Exactly what 'high Level ones' do you get in the special area that produces honey that you don't need to harvest?
AFAIK, there's only TWO sources of Honey in the game; Beehive T1 and Beehive T2.
The T1 only produces Honey(a single inventory slot), and the T2 has 4 slots, but will also ocasionally produce new larvae.
And you need a regular Bee Larvae to construct both of those.
Sounds like more work than setting up auto crafters for everything so you never need to open the beehive for honey again.
