The get fixed boi seed is not really a "weird challenge mode secret seed", it's a challenge all right, but most long-time players play on it anyways because for them, the base game is too easy and they'd played through it dozens of times before. Thorium devs, AFAIK, did patch their mod to be compatible with 1.4.4.9, including the secret seeds which were one of the most awaited things to come to tModLoader. So this must be something they overlooked.
And if you're any kind of software developer, including being a modder, then being "sane" has nothing to do with the well-known principle that users can get incredibly creative in discovering things that break your stuff. Thus, you have to plan for the most unlikely eventualities and interactions if you want to create a polished software.
You can summon the boss on the surface. It will still work even if the desert is turned.
A tip is to get the Magic Conch to get to the surface on an instant. (Some will use mods to make fishing quests and crate fishing easier and such. So it shouldn't be too much of a problem.)
