Unfortunately, if you do a manual save during a mission, the save system apparently makes you think you've got a save, you haven't.
During a mission, the game will autosave at certain points, so if you die, you respawn at the beginning of that stage of the mission. But you have to finish the mission before you can save.
The beginning of the game is ONE mission until you get your bike again. You won't be able to do a save yourself until you have your bike.
Once you get your bike, you can do a Quicksave at the bike or at a bed you can sleep on. You'll find these beds, one in every camp, one in every MMU and one in every bunker, providing you are not in a mission.

Check the date modified, do they correspond to when you made the last save?
If so then the game is having trouble reading the saves, it there are no saves there then it has trouble writing them.
Personally I would copy the whole BendGame folder elsewhere, then delete it, this will force the game to recreate it when you next launch it. Go through part of the game, maybe until after the Leon part, then quit, reload and continue, if it starts you where you left off then the save system is working. Now continue until you receive the bike at Copelands, then do a manual save at the bike.
Reload the game and continue or load the save, if it works correctly then the problem is fixed.
You can then try copying back the SavedGames folder from the original BendGames folder you backed up and see if you can recover your progress.
Assume you got into that infamous cave, found your way and killed that special Zombie and restarted when you left the mission zone because nobody told you that fleeing is not an option:
If your pc crashes or you don't have any more time and need to shut the game down: you can again drive your bike to the cave, find your way and kill that guy again.
There is one golden solution to this: deinstall this piece of something and never touch it again.
Also because: you either have an open world game or you have "Leaving mission zone" game but you cannot have both: it totally destroys immersion.
