I've started using the upper level room of the underwater ruins instead. With a rank 3 bug net:

Since load times are almost instant on a SSD, it takes about 3 minutes to gather a full bag and gem reduce them.
On top of that you can rarely get Rank B butterflies that are very useful for Spirit Bottles.
otherwise i personally think, that using the mount to dig up stuff is in generel an awesome way to quickly get items to change them into gems since the mount can dig up a ♥♥♥♥♥♥♥♥ of items at once
Poison cube with essence gives quantity+3
So what im currently doing is making Strahl plajig x 25
Costs 1 lightning sand, 1 plajig, 8 poison cubes. The sand is 3k, plajig is 1k poison cubes is 12k, so 16k cost for 75k (50k gain) for every single craft :D

Base game doesnt get 100k gems for free. That aside, 100k is burned pretty fast.
Also because of the quality I am doing these at and hte fact that they are s rank (600 quality) I get 125,000 per craft. And only need to spend around the 16k you mentioned...

Make sure the ingredients are cheap to duplicate. The alchemy level of an item makes a difference. If you start with the base recipe and morph your way up to the final ingredient, the final material will have the alchemy level of the starting recipe.
I think this is the best spot I've found up until you unlock Glass Flower Forest, where you run to where the giant pink Puni is and slice the crystal flowers. Fire People's Village also gives a lot of gems, but it's a lot longer to run and overall ends up being slower even though you get more gems per run.
Of course, the single best way is to synth ancient phil stones. And at that point, you effectively have infinite gems and don't need to farm any more.
You get access to Ether Cores long before Black Water though.
Speaking of which, how did you get Black Water while still in the third ruin? Is there an earlier source than Glass Flower Forest?
