only happens when you remove it to try and build something else.. so i currently avoid building those (or removing) on anything but common habitats.
And you cant even remove dead habitats (or containers).
The bio-regenerator does not work for the bio-gen or bio-food, you can see that the "active" effect, higlighting the affected habitats, disappears as soon as the bio-gen or food-gen is built, also those habitats dont show in the building overview anymore.
I now only use the habitat regen building if at least two habitats are in range. If you are lucky with the map seed you might have 4 habitats in range.
If its only one (..and not rare..) i plant a generator or HQ-Foodfarm on it.
It is a UI bug, reload the game it will become a habitat.
