Of Course, I let the canola inside the mill run out entirely.
I do not have this problem at all (and only maybe have around 180 mods, mostly only vehicles) so the best suggestion i can give is to rename your mods folder, start the savegame with the filled mill without mods, then fast forward and look how it behaves with zero mods installed and when it then works add the mods in stacks back into the mod folder and test over and over again until you find the mod changing the mill output.
