Not his armor* just fyi. I think you can kill him after you're done there, not 100% sure though.
Talking with him there, he has some other stuff to say and one last thing for you to do. Also, doing this netted me his armor, which is why I think it was the end, but I refuse to believe he could be so sentimental or just consider someone else's feelings at all, to the point of risking his life for them.
If you mean the final game - no, Patches does not effect which ending you can chose.
If you mean Patches' questline... well, yeah, killing him will effect that if you snuff him before it's complete.
